So i read that you can add software to make this more to my liking. My question would be, can I add .EXE files too? Such as Malwarebytes Anti Malware, Super Anti Spyware, ComboFix, ETC.. And if so, how would I go about doing this?
Also (if I can) is there a way to make them download updates?

You can use your Exe from Windows PE. When you make your copy of Windows PE check if exist "module" to support your files.
